These messages are complaining about attempts to access preferences ( presumably in ~/Library/Preferences ) that are outside the application's container. Since you aren't running sandboxed, there is no container but clearly Apple's changed security access rules here. If the system thinks the app is sandboxed, going through the normal APIs gets you to the container preferences. If the non-container preferences are needed an extra effort is required. I can post code if need be but I really don't know what I'm solving yet. I'll try it on Sierra and see.
